org.openscience.cdk.inchi.InChIGeneratorFactory.setIgnoreAromaticBonds(boolean) "the use of aromatic bonds is strongly discouraged" - InChI FAQ, the InChI will fail for many compounds if ignore aromatic bonds is not enabled and the compound have aromatic flags.
